Identificação da RuBisCO em genomas vegetais por perfis de modelos ocultos de Markov (pHMMs): análise exploratória de abundância proteica e redes de interação proteína-proteína

A ribulose-1,5-bifosfato
carboxilase/oxigenase (RuBisCO) é uma enzima multissubunitária responsável pela
fixação de dióxido de carbono no ciclo de Calvin-Benson, desempenhando papel
central na fotossíntese e no ciclo global do carbono. Apesar de sua grande
relevância biológica e evolutiva, ainda existem lacunas no conhecimento acerca
da distribuição, diversidade e organização funcional das proteínas associadas a
essa enzima em diferentes organismos fotossintetizantes. O objetivo deste
estudo foi investigar a distribuição, características estruturais e funcionais
e possíveis relações evolutivas das famílias de proteínas associadas à RuBisCO
em genomas de espécies fotossintetizantes, utilizando abordagens de
bioinformática. Para isso, foram coletados genomas de 22 espécies vegetais
disponíveis no banco de dados GenBank do NCBI (National Center for
Biotechnology Information). A prospecção das proteínas foi realizada por meio
de perfis de modelos ocultos de Markov (pHMMs) construídos para as famílias
RuBisCO Large (RbcL), RuBisCO Small (RbcS) e RbcX, utilizando a ferramenta
HMMER. Os resultados obtidos foram posteriormente anotados por similaridade
utilizando BLASTp contra o banco de dados de proteínas não redundantes do
GenBank. As frequências das proteínas identificadas foram organizadas em uma
matriz de abundância e submetidas a análises exploratórias de dados, incluindo
matriz de correlação de Pearson, agrupamento hierárquico e mapas de calor de
abundância. Além disso, foram realizadas análises de redes de interação
proteína–proteína utilizando a plataforma STRING e o algoritmo de agrupamento
MCL. Os resultados indicaram padrões distintos de distribuição e abundância das
famílias de proteínas associadas à RuBisCO entre os genomas analisados,
evidenciando expansões gênicas diferenciais e possíveis processos de
especialização funcional. As análises de redes também revelaram diferentes
níveis de complexidade e modularidade nas interações proteicas associadas às
subunidades dessa enzima. De modo geral, os dados obtidos contribuem para
ampliar o entendimento sobre a diversidade, organização funcional e evolução
das proteínas relacionadas à RuBisCO em organismos fotossintetizantes,
fornecendo subsídios para futuras investigações em biologia evolutiva,
bioinformática e biotecnologia vegetal.

carboxylase/oxygenase (RuBisCO) is a multisubunit enzyme responsible for carbon
dioxide fixation in the Calvin–Benson cycle, playing a central role in
photosynthesis and in the global carbon cycle. Despite its great biological and
evolutionary relevance, there are still gaps in the understanding of the
distribution, diversity, and functional organization of proteins associated
with this enzyme in different photosynthetic organisms. The aim of this study
was to investigate the distribution, structural and functional characteristics,
and possible evolutionary relationships of protein families associated with
RuBisCO in the genomes of photosynthetic species, using bioinformatics
approaches. For this purpose, genomes from 22 plant species available in the
GenBank database of the National Center for Biotechnology Information (NCBI)
were collected. Protein prospecting was carried out using profile hidden Markov
models (pHMMs) constructed for the RuBisCO Large (RbcL), RuBisCO Small (RbcS), and
RbcX families, using the HMMER tool. The obtained results were subsequently
annotated by similarity using BLASTp against the non-redundant protein database
of GenBank. The frequencies of the identified proteins were organized into an
abundance matrix and subjected to exploratory data analyses, including Pearson
correlation matrix, hierarchical clustering, and abundance heatmaps. In
addition, protein–protein interaction network analyses were performed using the
STRING platform and the MCL clustering algorithm. The results indicated
distinct patterns of distribution and abundance of protein families associated
with RuBisCO among the analyzed genomes, revealing differential gene expansions
and possible processes of functional specialization. Network analyses also
revealed different levels of complexity and modularity in protein interactions
associated with the subunits of this enzyme. Overall, the obtained data
contribute to expanding the understanding of the diversity, functional
organization, and evolution of proteins related to RuBisCO in photosynthetic
organisms, providing support for future investigations in evolutionary biology,
bioinformatics, and plant biotechnology.
